Arithmetization of well-formed parenthesis strings. Motzkin Numbers of the Second Kind
In this paper, we perform an arithmetization of well-formed parenthesis strings with zeros (Motzkin words) and of corresponding Motzkin paths. The transformations used are reminiscent of Gödel numbering for mathematical objects of some formal language. We construct a Motzkin series that is as close as possible to natural numbers by many formal features. Parenthesis strings are encoded by ternary codes and corresponding natural numbers, Motzkin numbers of the 2nd kind, which made it possible to formalize and simplify the analysis of the successor function, to specify and clarify the procedure for selecting a successor. In the process of arithmetization of well-wormed parenthesis strings, various special numbers appeared. In this regard, in conclusion we will talk a little about numbers of the form $3^n+2$ and mirror numbers $2*3^n+1$.
Gaussian Asymptotics of Jack Measures on Partitions from Weighted Enumeration of Ribbon Paths

In this paper we determine two asymptotic results for Jack measures on partitions, a model defined by two specializations of Jack polynomials proposed by Borodin-Olshanski in [European J. Combin. 26.6 (2005): 795-834]. Assuming these two specializations are the same, we derive limit shapes and Gaussian fluctuations for the anisotropic profiles of these random partitions in three asymptotic regimes associated to diverging, fixed, and vanishing values of the Jack parameter. To do so, we introduce a generalization of Motzkin paths we call "ribbon paths", show for general Jack measures that certain joint cumulants are weighted sums of connected ribbon paths on $n$ sites with $n-1+g$ pairings, and derive our two results from the contributions of $(n,g)=(1,0)$ and $(2,0)$, respectively. Our analysis makes use of Nazarov-Sklyanin's spectral theory for Jack polynomials. As a consequence, we give new proofs of several results for Schur measures, Plancherel measures, and Jack-Plancherel measures. In addition, we relate our weighted sums of ribbon paths to the weighted sums of ribbon graphs of maps on non-oriented real surfaces recently introduced by Chapuy-Dolęga.
Pattern statistics in faro words and permutations

We study the distribution and the popularity of some patterns in $k$-ary faro words, i.e. words over the alphabet $\{1, 2, \ldots, k\}$ obtained by interlacing the letters of two nondecreasing words of lengths differing by at most one. We present a bijection between these words and dispersed Dyck paths (i.e. Motzkin paths with all level steps on the $x$-axis) with a given number of peaks. We show how the bijection maps statistics of consecutive patterns of faro words into linear combinations of other pattern statistics on paths. Then, we deduce enumerative results by providing multivariate generating functions for the distribution and the popularity of patterns of length at most three. Finally, we consider some interesting subclasses of faro words that are permutations, involutions, derangements, or subexcedent words.
Automated Counting of Restricted Motzkin Paths

Motzkin paths are simple yet important combinatorial objects. In this paper, we consider families of Motzkin paths with restrictions on peak heights, valley heights, upward-run lengths, downward-run lengths, and flat-run lengths. This paper presents two fully automated methods for enumerating the paths of such families. The first method uses numeric dynamic programming. While this method often times works, it can be slow and may not work for larger problems. The second method uses symbolic dynamic programming to solve such problems. These methods are implemented in the maple packages accompanying this article.
Combinatorics of orthogonal polynomials of type $R_I$

A combinatorial theory for type $R_I$ orthogonal polynomials is
given. The ingredients include weighted generalized Motzkin paths, moments,
continued fractions, determinants, and histories. Several explicit examples in
the Askey scheme are given.
Distribution of peak heights modulo $k$ and double descents on $k$-Dyck paths

We show that the distribution of the number of peaks at height $i$ modulo $k$ in $k$-Dyck paths of a given length is independent of $i\in[0,k-1]$ and is the reversal of the distribution of the total number of peaks. Moreover, these statistics, together with the number of double descents, are jointly equidistributed with any of their permutations. We also generalize this result to generalized Motzkin paths and generalized ballot paths.
Crossings and nestings over some Motzkin objects and $q$-Motzkin numbers

We examine the enumeration of certain Motzkin objects according to the numbers of crossings and nestings. With respect to continued fractions, we compute and express the distributions of the statistics of the numbers of crossings and nestings over three sets, namely the set of $4321$-avoiding involutions, the set of $3412$-avoiding involutions, and the set of $(321,3\bar{1}42)$-avoiding permutations. To get our results, we exploit the bijection of Biane restricted to the sets of $4321$- and $3412$-avoiding involutions which was characterized by Barnabei et al.~ and the bijection between $(321,3\bar{1}42)$-avoiding permutations and Motzkin paths, presented by Chen et al.~. Furthermore, we manipulate the obtained continued fractions to get the recursion formulas for the polynomial distributions of crossings and nestings, and it follows that the results involve two new $q$-Motzkin numbers.
Combinatorial and computational investigations of Neighbor-Joining bias

The Neighbor-Joining algorithm is a popular distance-based phylogenetic method that computes a tree metric from a dissimilarity map arising from biological data. Realizing dissimilarity maps as points in Euclidean space, the algorithm partitions the input space into polyhedral regions indexed by the combinatorial type of the trees returned. A full combinatorial description of these regions has not been found yet; different sequences of Neighbor-Joining agglomeration events can produce the same combinatorial tree, therefore associating multiple geometric regions to the same algorithmic output. We resolve this confusion by defining agglomeration orders on trees, leading to a bijection between distinct regions of the output space and weighted Motzkin paths. As a result, we give a formula for the number of polyhedral regions depending only on the number of taxa. We conclude with a computational comparison between these polyhedral regions, to unveil biases introduced in any implementation of the algorithm.
Bijections between walks inside a triangular domain and Motzkin paths of bounded amplitude

This paper solves an open question of Mortimer and Prellberg asking for an explicit bijection between two families of walks. The first family is formed by what we name triangular walks, which are two-dimensional walks moving in six directions (0°, 60°, 120°, 180°, 240°, 300°) and confined within a triangle. The other family is comprised of two-colored Motzkin paths with bounded height, in which the horizontal steps may be forbidden at maximal height.
We provide several new bijections. The first one is derived from a simple inductive proof, taking advantage of a $2^n$-to-one function from generic triangular walks to triangular walks only using directions 0°, 120°, 240°. The second is based on an extension of Mortimer and Prellberg's results to triangular walks starting not only at a corner of the triangle, but at any point inside it. It has a linear-time complexity and is in fact adjustable: by changing some set of parameters called a scaffolding, we obtain a wide range of different bijections.
Finally, we extend our results to higher dimensions. In particular, by adapting the previous proofs, we discover an unexpected bijection between three-dimensional walks in a pyramid and two-dimensional simple walks confined in a bounded domain shaped like a waffle.
A bijection between two subfamilies of Motzkin paths

Two subfamilies of Motzkin paths, with the same numbers of up, down, horizontal steps were known to be equinumerous with ternary trees and related objects. We construct a bijection between these two families that does not use any auxiliary objects, like ternary trees.
Retakh's Motzkin paths and some combinatorial comments

Dyck paths where peaks are only allowed on level 1 and on even-indexed levels, were introduced by Retakh and analysed by Zeilberger, with assistance from Ekhad. We add some combinatorial comments to the enumeration, which involves Motzkin numbers, in particular, about the average height of such objects.
Duality of graded graphs through operads

Pairs of graded graphs, together with the Fomin property of graded graph duality, are rich combinatorial structures providing among other a framework for enumeration. The prototypical example is the one of the Young graded graph of integer partitions, allowing us to connect number of standard Young tableaux and numbers of permutations. Here, we use operads, that algebraic devices abstracting the notion of composition of combinatorial objects, to build pairs of graded graphs. For this, we first construct a pair of graded graphs where vertices are syntax trees, the elements of free nonsymmetric operads. This pair of graphs is dual for a new notion of duality called $φ$-diagonal duality, similar to the ones introduced by Fomin. We also provide a general way to build pairs of graded graphs from operads, wherein underlying posets are analogous to the Young lattice. Some examples of operads leading to new pairs of graded graphs involving integer compositions, Motzkin paths, and $m$-trees are considered.
Self-conjugate $(s,s+d,\dots,s+pd)$-core partitions and free rational Motzkin paths

A partition is called an $(s_1,s_2,\dots,s_p)$-core partition if it is simultaneously an $s_i$-core for all $i=1,2,\dots,p$. Simultaneous core partitions have been actively studied in various directions. In particular, researchers concerned with properties of such partitions when the sequence of $s_i$ is an arithmetic progression.
In this paper, for $p\geq 2$ and relatively prime positive integers $s$ and $d$, we propose the $(s+d,d;a)$-abacus of a self-conjugate partition and establish a bijection between the set of self-conjugate $(s,s+d,\dots,s+pd)$-core partitions and the set of free rational Motzkin paths with appropriate conditions. For $p=2,3$, we give formulae for the number of self-conjugate $(s,s+d,\dots,s+pd)$-core partitions and the number of self-conjugate $(s,s+1,\dots,s+p)$-core partitions with $m$ corners.
Markov Chain-based Sampling for Exploring RNA Secondary Structure under the Nearest Neighbor Thermodynamic Model

We study plane trees as a model for RNA secondary structure, assigning energy to each tree based on the Nearest Neighbor Thermodynamic Model, and defining a corresponding Gibbs distribution on the trees. Through a bijection between plane trees and 2-Motzkin paths, we design a Markov chain converging to the Gibbs distribution, and establish fast mixing time results by estimating the spectral gap of the chain. The spectral gap estimate is established through a series of decompositions of the chain and also by building on known mixing time results for other chains on Dyck paths. In addition to the mathematical aspects of the result, the resulting algorithm can be used as a tool for exploring the branching structure of RNA and its dependence on energy model parameters. The pseudocode implementing the Markov chain is provided in an appendix.
Lefschetz theory for exterior algebras and fermionic diagonal coinvariants

Let $W$ be an irreducible complex reflection group acting on its reflection representation $V$. We consider the doubly graded action of $W$ on the exterior algebra $\wedge (V \oplus V^*)$ as well as its quotient $DR_W := \wedge (V \oplus V^*)/ \langle \wedge (V \oplus V^*)^{W}_+ \rangle$ by the ideal generated by its homogeneous $W$-invariants with vanishing constant term. We describe the bigraded isomorphism type of $DR_W$; when $W = \mathfrak{S}_n$ is the symmetric group, the answer is a difference of Kronecker products of hook-shaped $\mathfrak{S}_n$-modules. We relate the Hilbert series of $DR_W$ to the (type A) Catalan and Narayana numbers and describe a standard monomial basis of $DR_W$ using a variant of Motzkin paths. Our methods are type-uniform and involve a Lefschetz-like theory which applies to the exterior algebra $\wedge (V \oplus V^*)$.
Hankel determinants of linear combinations of moments of orthogonal polynomials

We prove evaluations of Hankel determinants of linear combinations of moments of orthogonal polynomials (or, equivalently, of generating functions for Motzkin paths), thus generalising known results for Catalan numbers.
The $(s,s+d,\dots,s+pd)$-core partitions and the rational Motzkin paths

In this paper, we propose an $(s+d,d)$-abacus for $(s,s+d,\dots,s+pd)$-core partitions and establish a bijection between the $(s,s+d,\dots,s+pd)$-core partitions and the rational Motzkin paths of type $(s+d,-d)$. This result not only gives a lattice path interpretation of the $(s,s+d,\dots,s+pd)$-core partitions but also counts them with a closed formula. Also we enumerate $(s,s+1,\dots,s+p)$-core partitions with $k$ corners and self-conjugate $(s,s+1,\dots,s+p)$-core partitions.
Further Bijections to Pattern-Avoiding Valid Hook Configurations

Valid hook configurations are combinatorial objects used to understand West's stack-sorting map. We extend existing bijections corresponding valid hook configurations to intervals in partial orders on Motzkin paths. To enumerate valid hook configurations on $312$-avoiding permutations, we build off of an existing bijection into a Motzkin poset and construct a bijection to certain well-studied closed lattice walks in the first quadrant. We use existing results about these lattice paths to show that valid hook configurations on $312$-avoiding permutations are not counted by a $D$-finite generating function, resolving a question of Defant's, and additionally to compute asymptotics for the number of such configurations. We also extend a bijection of Defant's to a correspondence between valid hook configurations on $132$-avoiding permutations and intervals in the Motzkin-Tamari posets, providing a more elegant proof of Defant's enumeration thereof. To investigate this bijection, we present a number of lemmas about valid hook configurations that are generally applicable and further study the bijections of Defant's.
Motzkin path on RNA abstract shapes
We consider a certain abstract of RNA secondary structures, which is closely related to RNA shapes. The generating function counting the number of the abstract structures is obtained by means of Narayana numbers and 2-Motzkin paths, through which we provide an identity related to Narayana numbers and Motzkin polynomials. Furthermore, we show that a combinatorial interpretation on 2-Motzkin paths leads to the correspondence between 1-Motkzin paths and RNA shapes, which facilitates probing further classifications or abstractions of the shapes. In this paper, we classify the shapes with respect to the number of components and calculate their asymptotic distributions.
Motzkin Intervals and Valid Hook Configurations
We define a new natural partial order on Motzkin paths that serves as an intermediate step between two previously-studied partial orders. We provide a bijection between valid hook configurations of $312$-avoiding permutations and intervals in these new posets. We also show that valid hook configurations of permutations avoiding $132$ (or equivalently, $231$) are counted by the same numbers that count intervals in the Motzkin-Tamari posets that Fang recently introduced, and we give an asymptotic formula for these numbers. We then proceed to enumerate valid hook configurations of permutations avoiding other collections of patterns. We also provide enumerative conjectures, one of which links valid hook configurations of $312$-avoiding permutations, intervals in the new posets we have defined, and certain closed lattice walks with small steps that are confined to a quarter plane.
