Combinatorial twisted bialgebras and combinatorial twisted double bialgebras
We provide in this text a new framework for a family of combinatorial Hopf algebras. We adopt for this the language of species and twisted bialgebras (also known as Hopf monoids). We define the category of combinatorial twisted bialgebras (briefly, CTBs), a class of twisted bialgebras satisfying strong combinatorial conditions of compatibilities of the product and the coproduct with the underlying combinatorial structure. The considered morphisms also have to respect the combinatorial structure, in some sense. Many classical examples fit into this framework, including Hopf algebras of graphs, rooted trees, posets, hypergraphs, symmetric functions, boolean maps, etc. Most of known combinatorial Hopf algebras can be obtained from a CTB by application of a Fock functor, or by duality. A central result is the introduction of a universal CTB denoted by $\mathbf{Exch}$, built from collections of compositions satisfying a certain exchange condition. It has a special character $ε$, such that the pair $(\mathbf{Exch},ε)$ plays a role analogous to that of quasi-symmetric functions for graded and connected Hopf algebras: it is the terminal object in the category of CTBs equipped with combinatorial characters. This leads to universal morphisms that encode important information about the combinatorial structure of coproducts. The natural order on the set of compositions on a fixed set is used to define three important sub-objects $\mathbf{Exch}\_-$, $\mathbf{Exch}\_+$ and $\mathbf{Exch}\_{+\hspace{-2mm}+}$ of $\mathbf{Exch}$. We also studies polynomial invariants associated with CTBs. It establishes a correspondence between characters and polynomial invariants. Well-known invariants such as the chromatic polynomial of graphs and the Ehrhart polynomials of posets arise naturally within this framework. We show that, for a given degree, only finitely many polynomial invariants can occur. We show that these universal polynomial invariants can be used to give cancellation-free formulas for the antipode or the Eulerian idempotent, under conditions on the CTB, and use this for an example based on rooted trees, coming from a Hopf algebra used in linguistics. Results are also obtained for families of polynomial invariants with the alternating sign condition, or satisfying a reciprocity principle. We also extend the theory to combinatorial twisted double bialgebras (briefly, CTDBs), which involve two interacting coproduct structures. These generalize previously known examples arising from graphs, posets, hypergraphs, and rooted trees. The twisted approach preserves the combinatorial richness of these structures while providing a unified algebraic framework. We show that not any CTB can be made a CTDB, leading to the introduction of the notion of quasi-cocommutativity. In particular, we show that $\mathbf{Exch}\_+$ is not a CTDB, and construct a sub-object which is, in a unique way, and maximal for the inclusion. In the cocommutative case, simplifications naturally occur, and we show that in this case, a CTB of hypergraphs plays a central role, especially two sub-objects based on connectedness systems and antichain covers. We also show that, in the cocommutative case, the universal polynomial invariants are always chromatic polynomials of hypergraphs, no matter which CTB is considered. Finally, forgetting the combinatorial underlying structure, we study the algebraic structure of $\mathrm{Exch}$, with the help of a twisted version of Loday and Ronco's rigidity theorem for infinitesimal bialgebras.
Extended generalized permutahedra, and cointeracting bialgebras
A Hopf monoid structure on extended generalized permutahedra (EGP) was recently introduced by M.Aguiar and F.Ardila. We investigate the existence of a cointeracting bialgebra structure on EGP's. We show that a suitable notion of cointeraction exists, not in the classical comodule sense, but via the framework of measuring algebras. The comodule-type map assigns to each polyhedron the sum of pairs of face and tangent cone at the face. EGP's and affine cone EGP's form the cointeracting bimonoids in species with EGP as a third measuring structure.
EGP's are in bijection to extended submodular functions. For an EGP, we also describe explicitly the submodular functions of its faces and tangent cones. The braid fan and its relation to preorders play a key role in this description.
Hopf substitutions in Species
In the theory of species, the species $\mathbf{L}$ of linear orders and the substitution operation $\boldsymbol{\circ}$ combine for a compelling result: given any positive comonoid $\mathbf{p}$, $\mathbf{L}\boldsymbol{\circ}\mathbf{p}$ carries the structure of Hopf monoid, freely generated by $\mathbf{p}$. Leaving aside the universal property this implies, we ask, "for which $\mathbf{b}$ does $\mathbf{b}\boldsymbol{\circ}\mathbf{p}$ carry the structure of Hopf monoid?" After answering this question, we look at basic properties of our construction. We also extend a result of the present authors, on interpolation in species, to this new context.
Convex Geometries via Hopf Monoids: Combinatorial Invariants, Reciprocity, and Supersolvability
We study the Hopf monoid of convex geometries, which contains partial orders as a Hopf submonoid, and investigate the combinatorial invariants arising from canonical characters. Each invariant consists of a pair: a polynomial and a more general quasisymmetric function. We give combinatorial descriptions of the polynomial invariants and prove combinatorial reciprocity theorems for the Edelman-Jamison and Billera-Hsiao-Provan polynomials, which generalize the order and enriched order polynomials, respectively, within a unified framework. For the quasisymmetric invariants, we show that their coefficients enumerate faces of certain simplicial complexes, including subcomplexes of the Coxeter complex and a simplicial sphere structure introduced by Billera, Hsiao, and Provan. We also examine the associated $ab$- and $cd$-indices. We establish an equivalent condition for convex geometries to be supersolvable and use this result to give a geometric interpretation of the $ab$- and $cd$-index coefficients for this class of convex geometries.
Submodular functions, generalized permutahedra, conforming preorders, and cointeracting bialgebras
Submodular functions $z$ defined on the power set of a finite set are in bijection with generalized permutahedra $\egp(z)$. To any such $z$ we define a class of preorders, {\it conforming} preorders. We show the faces of $\egp(z)$ and the conforming preorders are in bijection. We investigate in detail this interplay between submodular functions and generalized permutahedra on one side, and conforming preorders on the other side, with many examples. In particular, the face poset structure of $\egp(z)$ correspond to two order relations $\lhd$ and $\btl$ on preorders, and we investigate their properties.
Ardila and Aguiar \cite{AA2017} introduced a Hopf monoid of submodular functions/generalized permutahedra. We show there is a bimonoid of modular functions cointeracting in a non-standard way. By recent theory of L.Foissy \cite{Fo2022}, on double bialgebras we get a canonical polynomial associated to any submodular function.
The extra basis in noncommuting variables

We answer a question of Bergeron, Hohlweg, Rosas, and Zabrocki from 2006 to give a combinatorial description for the coproduct of the x-basis in the Hopf algebra of symmetric functions in noncommuting variables, NCSym, which arises in the theory of Grothendieck bialgebras. We achieve this using the theory of Hopf monoids and the Fock functor. We also determine combinatorial expansions of this basis in terms of the monomial and power sum symmetric functions in NCSym, and by taking the commutative image of the x-basis we discover a new multiplicative basis for the algebra of symmetric functions.
Algebra and Combinatorics of the Brion map on Generalized Permutahedra

The Brion morphism maps a generalized permutahedron to a collection of posets associated to its vertices. We compute this map explicitly for the Hopf monoids of permutahedra, associahedra, and orbit polytopes, and we explore the dual Brion map of the primitive Lie monoids associated to these three Hopf monoids. We describe the Lie monoid structure of the primitives in this dual setting and in particular we show that the Lie monoid of primitives of associahedra is isomorphic to the positive part of the Witt Lie algebra
Hopf monoids in perturbative algebraic quantum field theory
We develop an algebraic formalism for perturbative quantum field theory (pQFT) which is based on Joyal's combinatorial species. We show that certain basic structures of pQFT are correctly viewed as algebraic structures internal to species, constructed with respect to the Cauchy monoidal product. Aspects of this formalism have appeared in the physics literature, particularly in the work of Bogoliubov-Shirkov, Steinmann, Ruelle, and Epstein-Glaser-Stora. In this paper, we give a fully explicit account in terms of modern theory developed by Aguiar-Mahajan. We describe the central construction of causal perturbation theory as a homomorphism from the Hopf monoid of set compositions, decorated with local observables, into the Wick algebra of microcausal polynomial observables. The operator-valued distributions called (generalized) time-ordered products and (generalized) retarded products are obtained as images of fundamental elements of this Hopf monoid under the curried homomorphism. The perturbative S-matrix scheme corresponds to the so-called universal series, and the property of causal factorization is naturally expressed in terms of the action of the Hopf monoid on itself by Hopf powers, called the Tits product. Given a system of fully renormalized time-ordered products, the perturbative construction of the corresponding interacting products is via an up biderivation of the Hopf monoid, which recovers Bogoliubov's formula.
A $\mathrm{GL}(\mathbb{F}_q)$-compatible Hopf algebra of unitriangular class functions

This paper constructs a novel Hopf algebra $\mathsf{cf}(\mathrm{UT}_{\bullet})$ on the class functions of the unipotent upper triangular groups $\mathrm{UT}_{n}(\mathbb{F}_{q})$ over a finite field. This construction is representation theoretic in nature and uses the machinery of Hopf monoids in the category of vector species. In contrast with a similar known construction, this Hopf algebra has the property that induction to the finite general linear group induces a homomorphism to Zelevinsky's Hopf algebra of $\mathrm{GL}_{n}(\mathbb{F}_{q})$ class functions. Furthermore, $\mathsf{cf}(\mathrm{UT}_{\bullet})$ contains a Hopf subalgebra which is isomorphic to a known combiantorial Hopf algebra, previously used to prove a conjecture about chromatic quasisymmetric functions. Some additional Hopf algebraic properties are also established.
Hopf monoids of set families
A \textit{grounded set family} on $I$ is a subset $F\subseteq2^I$ such that $\emptyset\in F$. We study a linearized Hopf monoid \textbf{SF} on grounded set families, with restriction and contraction inspired by the corresponding operations for antimatroids. Many known combinatorial species, including simplicial complexes and matroids, form Hopf submonoids of \textbf{SF}, although not always with the "standard" Hopf structure (for example, our contraction operation is not the usual contraction of matroids). We use the topological methods of Aguiar and Ardila to obtain a cancellation-free antipode formula for the Hopf submonoid of lattices of order ideals of finite posets. Furthermore, we prove that the Hopf algebra of lattices of order ideals of chain gangs extends the Hopf algebra of symmetric functions, and that its character group extends the group of formal power series in one variable with constant term 1 under multiplication.
Combinatorial expressions of Hopf polynomial invariants
In 2017 Aguiar and Ardila provided a generic way to construct polynomial invariants of combinatorial objects using the notions of Hopf monoids and characters of Hopf monoids. They show that it is possible to find a combinatorial interpretation of these polynomials over negative integers using the antipode and give a cancellation-free grouping-free formula for the antipode on generalized permutahedra. In this work, we give a combinatorial interpretation of these polynomials over both positive integers and negative integers for the Hopf monoids of generalized permutahedra and hypergraphs and for every character on these two Hopf monoids. In the case of hypergraphs, we present two different proofs for the interpretation on negative integers. We then deduce similar results on other combinatorial objects including graphs, simplicial complexes and building sets.
Chromatic Quasisymmetric Class Functions for combinatorial Hopf monoids

We study the chromatic quasisymmetric class function of a linearized combinatorial Hopf monoid. Given a linearized combinatorial Hopf monoid $H$, and an $H$-structure $h$ on a set $N$, there are proper colorings of $h$, generalizing graph colorings and poset partitions. We show that the automorphism group of $h$ acts on the set of proper colorings. The chromatic quasisymmetric class function enumerates the fixed points of this action, weighting each coloring with a monomial. For the Hopf monoid of graphs this invariant generalizes Stanley's chromatic symmetric function and specializes to the orbital chromatic polynomial of Cameron and Kayibi.
We also introduce the flag quasisymmetric class function of a balanced relative simplicial complex equipped with a group action. We show that, under certain conditions, the chromatic quasisymmetric class function of $h$ is the flag quasisymmetric class function of a balanced relative simplicial complex that we call the coloring complex of $h$. We use this result to deduce various inequalities for the associated orbital polynomial invariants. We apply these results to several examples related to enumerating graph colorings, poset partitions, generic functions on matroids or generalized permutohedra, and others.
Hopf monoids of ordered simplicial complexes

We study pure ordered simplicial complexes (i.e., simplicial complexes with a linear order on their ground sets) from the Hopf-theoretic point of view. We define a \textit{Hopf class} to be a family of pure ordered simplicial complexes that give rise to a Hopf monoid under join and deletion/contraction. The prototypical Hopf class is the family of ordered matroids. The idea of a Hopf class allows us to give a systematic study of simplicial complexes related to matroids, including shifted complexes, broken-circuit complexes, and \textit{unbounded matroids} (which arise from unbounded generalized permutohedra with 0/1 coordinates).
We compute the antipodes in two cases: \textit{facet-initial complexes} (a much larger class than shifted complexes) and unbounded ordered matroids. In the latter case, we embed the Hopf monoid of ordered matroids into the Hopf monoid of ordered generalized permutohedra, enabling us to compute the antipode using the topological method of Aguiar and Ardila. The calculation is complicated by the appearance of certain auxiliary simplicial complexes that we call \textit{Scrope complexes}, whose Euler characteristics control certain coefficients of the antipode. The resulting antipode formula is multiplicity-free and cancellation-free.
Associahedra, cyclohedra and inversion of power series
We introduce the Hopf monoid of sets of cycles and paths, which contains the Faà di Bruno Hopf monoid as a submonoid. We give cancellation-free and grouping-free formulas for its antipode, one in terms of tubings and one in terms of \emph{pointed} noncrossing partitions. We provide an explicit description of the group of characters of this Hopf monoid in terms of pairs of power series. Using graph associahedra, we relate paths and cycles to associahedra and cyclohedra, respectively. We give formulas for inversion in the group of characters in terms of the faces of these polytopes.
Valuations and the Hopf Monoid of Generalized Permutahedra

The goal of this paper is to show that valuation theory and Hopf theory are compatible on the class of generalized permutahedra. We prove that the Hopf structure $\mathbf{GP}^+$ on these polyhedra descends, modulo the inclusion-exclusion relations, to an indicator Hopf monoid $\mathbb{I}(\mathbf{GP}^+)$ of generalized permutahedra that is isomorphic to the Hopf monoid of weighted ordered set partitions. This quotient Hopf monoid $\mathbb{I}(\mathbf{GP}^+)$ is cofree. It is the terminal object in the category of Hopf monoids with polynomial characters; this partially explains the ubiquity of generalized permutahedra in the theory of Hopf monoids.
This Hopf theoretic framework offers a simple, unified explanation for many new and old valuations on generalized permutahedra and their subfamilies. Examples include, for matroids: the Chern-Schwartz-MacPherson cycles, Eur's volume polynomial, the Kazhdan-Lusztig polynomial, the motivic zeta function, and the Derksen-Fink invariant; for posets: the order polynomial, Poincaré polynomial, and poset Tutte polynomial; for generalized permutahedra: the universal Tutte character and the corresponding class in the Chow ring of the permutahedral variety.
We obtain several algebraic and combinatorial corollaries; for example: the existence of the valuative character group of $\mathbf{GP}^+$, and the indecomposability of a nestohedron into smaller nestohedra.

The polytope algebra of generalized permutahedra

The polytope subalgebra of deformations of a zonotope can be endowed with the structure of a module over the Tits algebra of the corresponding hyperplane arrangement. We explore this construction and find relations between statistics on (signed) permutations and the module structure in the case of (type B) generalized permutahedra. In type B, the module structure surprisingly reveals that any family of generators (via signed Minkowski sums) for generalized permutahedra of type B will contain at least $2^{d-1}$ full-dimensional polytopes. We find a generating family of simplices attaining this minimum. Finally, we prove that the relations defining the polytope algebra are compatible with the Hopf monoid structure of generalized permutahedra.
On Cohen-Macaulay Hopf monoids in species
We study Cohen-Macaulay Hopf monoids in the category of species. The goal is to apply techniques from topological combinatorics to the study of polynomial invariants arising from combinatorial Hopf algebras. Given a polynomial invariant arising from a linearized Hopf monoid, we show that under certain conditions it is the Hilbert polynomial of a relative simplicial complex. If the Hopf monoid is Cohen-Macaulay, we give necessary and sufficient conditions for the corresponding relative simplicial complex to be relatively Cohen-Macaulay, which implies that the polynomial has a nonnegative $h$-vector. We apply our results to the weak and strong chromatic polynomials of acyclic mixed graphs, and the order polynomial of a double poset.
Poset Hopf Monoids
We initiate the study of a large class of species monoids and comonoids which come equipped with a poset structure that is compatible with the multiplication and comultiplication maps. We show that if a monoid and a comonoid are related through a Galois connection, then they are dual to each other. This duality is best understood by introducing a new basis constructed through Möbius inversion. We use this new basis to give uniform proofs for cofreeness and calculations of primitives for the Hopf monoids of set partitions, graphs, hypergraphs, and simplicial complexes.
Further, we show that the monoid and comonoid of a Hopf monoid are related through a Galois connection if and only if the Hopf monoid is linearized, commutative, and cocommutative. In these cases, we give a grouping-free formula for the antipode in terms of an evaluation of the characteristic polynomial of a related poset. This gives new proofs for the antipodes of the Hopf monoids of graphs, hypergraphs, set partitions, and simplicial complexes.
Hopf monoids of ordered simplicial complexes

We study ordered matroids and generalized permutohedra from a Hopf theoretic point of view. Our main object is a Hopf monoid in the vector species of extended generalized permutahedra equipped with an order of the coordinates; this monoid extends the Hopf monoid of generalized permutahedra studied by Aguiar and Ardila. Our formula for the antipode is cancellation-free and multiplicity-free, and is supported only on terms that are compatible with the local geometry of the polyhedron. Our result is part of a larger program to understand orderings on ground sets of simplicial complexes (for instance, on shifted and matroid independence complexes). In this vein, we show that shifted simplicial complexes and broken circuit complexes generate Hopf monoids that are expected to exhibit similar behavior.
