Symmetric Group Action of the Birational $R$-matrix

The birational $R$-matrix is a transformation that appears in the theory of geometric crystals, the study of total positivity in loop groups, and discrete dynamical systems. This $R$-matrix gives rise to an action of the symmetric group $S_m$ on an $m$-tuple of vectors. While the birational $R$-matrix is precisely the formula corresponding to the action of the simple transposition $s_i$, explicit formulas for the action of other permutations are generally not known. One particular case was studied by Lam and Pylyavskyy as it relates to energy functions of crystals. In this paper, we will discuss formulas for several additional cases, including transpositions, and provide combinatorial interpretations for the functions that appear in our work.
Cyclic symmetry loci in Grasssmannians
The Grassmannian admits an action by a finite cyclic group via the cyclic shift map. We give a simple description of the points fixed by each element of this cyclic group, extending Karp's description of the points fixed by the cyclic shift itself. We give a cell decomposition of the set of totally nonnegative points in each cyclic symmetry locus and describe efficient total positivity tests, extending results of Postnikov to the cyclically symmetric setting. We describe a conjectural generalized cluster structure on cyclic symmetry loci provided the order of the orbifold point is sufficiently large. The generalized exchange relations we find should be a Higher Teichmüller analogue of the relations Chekhov and Shapiro used to study Teichmüller theory of orbifolds.
On boundary correlations in planar Ashkin-Teller models

We generalize the switching lemma of Griffiths, Hurst and Sherman to the random current representation of the Ashkin-Teller model. We then use it together with properties of two-dimensional topology to derive linear relations for multi-point boundary spin correlations and bulk order-disorder correlations in planar models. We also show that the same linear relations are satisfied by products of Pfaffians. As a result a clear picture arises in the noninteracting case of two independent Ising models where multi-point correlation functions are given by Pfaffians and determinants of their respective two-point functions. This gives a unified treatment of both the classical Pfaffian identities and recent total positivity inequalities for boundary spin correlations in the planar Ising model. We also derive the Simon and Gaussian inequality for general Ashkin-Teller models with negative four-body coupling constants.
Total positivity from the exponential Riordan arrays

Log-concavity and almost log-convexity of the cycle index polynomials were proved by Bender and Canfield [J. Combin. Theory Ser. A 74 (1996)]. Schirmacher [J. Combin. Theory Ser. A 85 (1999)] extended them to $q$-log-concavity and almost $q$-log-convexity. Motivated by these, we consider the stronger properties total positivity from the Toeplitz matrix and Hankel matrix.
By using exponential Riordan array methods, we give some criteria for total positivity of the triangular matrix of coefficients of the generalized cycle index polynomials, the Toeplitz matrix and Hankel matrix of the polynomial sequence in terms of the exponential formula, the logarithmic formula and the fractional formula, respectively.
Finally, we apply our criteria to some triangular arrays satisfying some recurrence relations, including Bessel triangles of two kinds and their generalizations, the Lah triangle and its generalization, the idempotent triangle and some triangles related to binomial coefficients, rook polynomials and Laguerre polynomials. We not only get total positivity of these lower-triangles, and $q$-Stieltjes moment properties and $3$-$q$-log-convexity of their row-generating functions, but also prove that their triangular convolutions preserve Stieltjes moment property. In particular, we solve a conjecture of Sokal on $q$-Stieltjes moment property of rook polynomials.
Positroid cluster structures from relabeled plabic graphs

The Grassmannian is a disjoint union of open positroid varieties $P_v$, certain smooth irreducible subvarieties whose definition is motivated by total positivity. The coordinate ring of $P_v$ is a cluster algebra, and each reduced plabic graph $G$ for $P_v$ determines a cluster. We study the effect of relabeling the boundary vertices of $G$ by a permutation $r$. Under suitable hypotheses on the permutation, we show that the relabeled graph $G^r$ determines a cluster for a different open positroid variety $P_w$. As a key step of the proof, we show that $P_v$ and $P_w$ are isomorphic by a nontrivial twist isomorphism. Our constructions yield many cluster structures on each open positroid variety $P_w$, given by plabic graphs with appropriately relabeled boundary. We conjecture that the seeds in all of these cluster structures are related by a combination of mutations and Laurent monomial transformations involving frozen variables, and establish this conjecture for (open) Schubert and opposite Schubert varieties. As an application, we also show that for certain reduced plabic graphs $G$, the "source" cluster and the "target" cluster are related by mutation and Laurent monomial rescalings.
Higher secondary polytopes and regular plabic graphs

Given a configuration $A$ of $n$ points in $\mathbb{R}^{d-1}$, we introduce the higher secondary polytopes $Σ_{A,1},\dots, Σ_{A,n-d}$, which have the property that $Σ_{A,1}$ agrees with the secondary polytope of Gelfand--Kapranov--Zelevinsky, while the Minkowski sum of these polytopes agrees with Billera--Sturmfels' fiber zonotope associated with (a lift of) $A$. In a special case when $d=3$, we refer to our polytopes as higher associahedra. They turn out to be related to the theory of total positivity, specifically, to certain combinatorial objects called plabic graphs, introduced by the second author in his study of the totally positive Grassmannian. We define a subclass of regular plabic graphs and show that they correspond to the vertices of the higher associahedron $Σ_{A,k}$, while square moves connecting them correspond to the edges of $Σ_{A,k}$. Finally we connect our polytopes to soliton graphs, the contour plots of soliton solutions to the KP equation, which were recently studied by Kodama and the third author. In particular, we confirm their conjecture that when the higher times evolve, soliton graphs change according to the moves for plabic graphs.
Total positivity is a quantum phenomenon: the grassmannian case

The main aim of this paper is to establish a deep link between the totally nonnegative grassmannian and the quantum grassmannian. More precisely, under the assumption that the deformation parameter $q$ is transcendental, we show that "quantum positroids" are completely prime ideals in the quantum grassmannian $A$. As a consequence, we obtain that torus-invariant prime ideals in the quantum grassmannian are generated by polynormal sequences of quantum Plücker coordinates and give a combinatorial description of these generating sets. We also give a topological description of the poset of torus-invariant prime ideals in $A$, and prove a version of the orbit method for torus-invariant objects. Finally, we construct separating Ore sets for all torus-invariant primes in $A$. The latter is the first step in the Brown-Goodearl strategy to establish the orbit method for (quantum) grassmannians.
$q$-deformed rationals and $q$-continued fractions

We introduce a notion of $q$-deformed rational numbers and $q$-deformed continued fractions. A $q$-deformed rational is encoded by a triangulation of a polygon and can be computed recursively. The recursive formula is analogous to the $q$-deformed Pascal identitiy for the Gaussian binomial coefficients, but the Pascal triangle is replaced by the Farey graph. The coefficients of the polynomials defining the $q$-rational count quiver subrepresentations of the maximal indecomposable representation of the graph dual to the triangulation. Several other properties, such as total positivity properties, $q$-deformation of the Farey graph, matrix presentations and $q$-continuants are given, as well as a relation to the Jones polynomial of rational knots.
Total positivity of a class of combinatorial matrices
In this paper, we consider matrices whose entries are combinatorial sequences which can be expressed in terms of a convolution of elementary and complete homogeneous symmetric functions. We establish the total positivity of these matrices using the Lindström-Gessel-Viennot Lemma.
Introduction to Cluster Algebras

These are notes for a series of lectures presented at the ASIDE conference 2016. The definition of a cluster algebra is motivated through several examples, namely Markov triples, the Grassmannians $Gr_2(\mathbb{C})$, and the appearance of double Bruhat cells in the theory of total positivity. Once the definition of cluster algebras is introduced in several stages of increasing generality, proofs of fundamental results are sketched in the rank 2 case. From these foundations we build up the notion of Poisson structures compatible with a cluster algebra structure and indicate how this leads to a quantization of cluster algebras. Finally we give applications of these ideas to integrable systems in the form of Zamolodchikov periodicity and the pentagram map.
A study in $\mathbb{G}_{\mathbb{R}, \geq 0}$: from the geometric case book of Wilson loop diagrams and SYM $N=4$

We study the geometry underlying the Wilson loop diagram approach to calculating scattering amplitudes in the gauge theory of Supersymmetric Yang Mills (SYM) $N=4$. By applying the tools developed to study total positivity in the real Grassmannian, we are able to systematically compute with all Wilson loop diagrams of a given size and find unexpected patterns and relationships between them. We focus on the smallest nontrivial multi-propagator case, consisting of 2 propagators on 6 vertices, and compute the positroid cells associated to each diagram and the homology of the subcomplex they generate in $\mathbb{G}_{\mathbb{R}, \geq 0}$. We also verify in this case the conjecture that the spurious singularities of the volume functional {\em do} all cancel on the codimension 1 boundaries of these cells.
Parametrizations of $k$-Nonnegative Matrices: Cluster Algebras and $k$-Positivity Tests

A $k$-positive matrix is a matrix where all minors of order $k$ or less are positive. Computing all such minors to test for $k$-positivity is inefficient, as there are $\sum_{\ell=1}^k \binom{n}{\ell}^2$ of them in an $n\times n$ matrix. However, there are minimal $k$-positivity tests which only require testing $n^2$ minors. These minimal tests can be related by series of exchanges, and form a family of sub-cluster algebras of the cluster algebra of total positivity tests. We give a description of the sub-cluster algebras that give $k$-positivity tests, ways to move between them, and an alternative combinatorial description of many of the tests.
Partitions of unity in $\mathrm{SL}(2,\mathbb Z)$, negative continued fractions, and dissections of polygons

We characterize sequences of positive integers $(a_1,a_2,\ldots,a_n)$ for which the $2\times2$ matrix $\left( \begin{array}{cc} a_n&-1 1&0 \end{array} \right) \left( \begin{array}{cc} a_{n-1}&-1 1&0 \end{array} \right) \cdots \left( \begin{array}{cc} a_1&-1 1&0 \end{array} \right) $ is either the identity matrix $\mathrm Id$, its negative $-\mathrm Id$, or square root of $-\mathrm Id$. This extends a theorem of Conway and Coxeter that classifies such solutions subject to a total positivity restriction.
Noncommutative Catalan numbers

The goal of this paper is to introduce and study noncommutative Catalan numbers $C_n$ which belong to the free Laurent polynomial algebra in $n$ generators. Our noncommutative numbers admit interesting (commutative and noncommutative) specializations, one of them related to Garsia-Haiman $(q,t)$-versions, another -- to solving noncommutative quadratic equations. We also establish total positivity of the corresponding (noncommutative) Hankel matrices $H_m$ and introduce accompanying noncommutative binomial coefficients.
From dimers to webs

We formulate a higher-rank version of the boundary measurement map for weighted planar bipartite networks in the disk. It sends a network to a linear combination of SL$_r$-webs, and is built upon the r-fold dimer model on the network. When r equals 1, our map is a reformulation of Postnikov's boundary measurement used to coordinatize positroid strata. When r equals 2 or 3, it is a reformulation of the SL$_2$- and SL$_3$-web immanants defined by the second author. The basic result is that the higher rank map factors through Postnikov's map. As an application, we deduce generators and relations for the space of SL$_r$-webs, reproving a result of Cautis-Kamnitzer-Morrison. We establish compatibility between our map and restriction to positroid strata, and thus between webs and total positivity.
Total positivity of Narayana matrices

We prove the total positivity of the Narayana triangles of type $A$ and type $B$, and thus affirmatively confirm a conjecture of Chen, Liang and Wang and a conjecture of Pan and Zeng. We also prove the strict total positivity of the Narayana squares of type $A$ and type $B$.
Total positivity of sums, Hadamard products and Hadamard powers: Results and counterexamples

We show that, for Hankel matrices, total nonnegativity (resp. total positivity) of order r is preserved by sum, Hadamard product, and Hadamard power with real exponent t \ge r-2. We give examples to show that our results are sharp relative to matrix size and structure (general, symmetric or Hankel). Some of these examples also resolve the Hadamard critical-exponent problem for totally positive and totally nonnegative matrices.

A matrix is called totally positive (resp. totally nonnegative) if all its minors are positive (resp. nonnegative). Consider the Ising model with free boundary conditions and no external field on a planar graph $G$. Let $a_1,\dots,a_k,b_k,\dots,b_1$ be vertices placed in a counterclockwise order on the outer face of $G$. We show that the $k\times k$ matrix of the two-point spin correlation functions \[
M_{i,j} = \langle σ_{a_i} σ_{b_j} \rangle
\] is totally nonnegative. Moreover, $\det M > 0$ if and only if there exist $k$ pairwise vertex-disjoint paths that connect $a_i$ with $b_i$. We also compute the scaling limit at criticality of the probability that there are $k$ parallel and disjoint connections between $a_i$ and $b_i$ in the double random current model. Our results are based on a new distributional relation between double random currents and random alternating flows of Talaska.
Total positivity of Riordan arrays

We present sufficient conditions for total positivity of Riordan arrays. As applications we show that many well-known combinatorial triangles are totally positive and many famous combinatorial numbers are log-convex in a unified approach.
