On Hyperoctahedral Enumeration System, Application to Signed Permutations

In this paper, we start by giving the definitions and basic facts about hyperoctahedral number system. There is a natural correspondence between the integers expressed in the latter and the elements of the hyperoctahedral group when we use the inversion statistic on this group to code the signed permutations. We use this correspondence to define a way with which the signed permutations group can be ordered. With this classification scheme, we can find the r-th signed permutation from a given number r and vice versa without consulting the list in lexicographical order of the elements of the signed permutations group.
Context Directed Reversals and the Ciliate Decryptome
Prior studies of the efficiency of the block interchange (swap) and the reversal sorting operations on (signed) permutations identified specialized versions of the these operations. These specialized operations are here called context directed reversal, abbreviated cdr, and context directed swap, abbreviated cds. Prior works have also characterized which (signed) permutations are sortable by cdr or by cds.
It is now known that when a permutation is cds sortable in n steps, then any application of n consecutive applicable cds operations will sort it. Examples show that this is not the case for cdr. This phenomenon is the focus of this paper. It is proven that if a signed permutation is cdr sortable, then any cdr fixed point of it is cds sortable (the cds Rescue Theorem). The cds Rescue Theorem is discussed in the context of a mathematical model for ciliate micronuclear decryption.
It is also proven that though for a given permutation the number of cdr operations leading to different cdr fixed points may be different from each other, the parity of these two numbers is the same (the cdr Parity Theorem). This result provides a solution to two previously formulated decision problems regarding certain combinatorial games.
On a lower bound for sorting signed permutations by reversals
Computing the reversal distances of signed permutations is an important topic in Bioinformatics. Recently, a new lower bound for the reversal distance was obtained via the plane permutation framework. This lower bound appears different from the existing lower bound obtained by Bafna and Pevzner through breakpoint graphs. In this paper, we prove that the two lower bounds are equal. Moreover, we confirm a related conjecture on skew-symmetric plane permutations, which can be restated as follows: let $p=(0,-1,-2,\ldots -n,n,n-1,\ldots 1)$ and let

\tilde{s}=(0,a_1,a_2,\ldots a_n,-a_n,-a_{n-1},\ldots -a_1)
$$ be any long cycle on the set $\{-n,-n+1,\ldots 0,1,\ldots n\}$. Then, $n$ and $a_n$ are always in the same cycle of the product $p\tilde{s}$. Furthermore, we show the new lower bound via plane permutations can be interpreted as the topological genera of orientable surfaces associated to signed permutations.
Unlabeled Signed Graph Coloring

We extend the work of Hanlon on the chromatic polynomial of an unlabeled graph to define the unlabeled chromatic polynomial of an unlabeled signed graph. Explicit formulas are presented for labeled and unlabeled signed chromatic polynomials as summations over distinguished order-ideals of the signed partition lattice. We also define the quotient of a signed graph by a signed permutation, and show that its signed graphic arrangement is closely related to an induced arrangement on a distinguished subspace. Lastly, a formula for the number of unlabeled acyclic orientations of a signed graph is presented which recalls classical reciprocity theorems of Stanley and Zaslavsky.
Enumeration of Corners in Tree-like Tableaux

In this paper, we confirm conjectures of Laborde-Zubieta on the enumeration of corners in tree-like tableaux and in symmetric tree-like tableaux. In the process, we also enumerate corners in (type $B$) permutation tableaux and (symmetric) alternative tableaux. The proof is based on Corteel and Nadeau's bijection between permutation tableaux and permutations. It allows us to interpret the number of corners as a statistic over permutations that is easier to count. The type $B$ case uses the bijection of Corteel and Kim between type $B$ permutation tableaux and signed permutations. Moreover, we give a bijection between corners and runs of size 1 in permutations, which gives an alternative proof of the enumeration of corners. Finally, we introduce conjectural polynomial analogues of these enumerations, and explain the implications on the PASEP.
Sorting Index and Mahonian-Stirling Pairs for Labeled Forests

Björner and Wachs defined a major index for labeled plane forests and showed that it has the same distribution as the number of inversions. We define and study the distributions of a few other natural statistics on labeled forests. Specifically, we introduce the notions of bottom-to-top maxima, cyclic bottom-to-top maxima, sorting index, and cycle minima. Then we show that the pairs (inv, Bt-max), (sor, Cyc), and (maj, Cbt-max) are equidistributed. Our results extend the result of Björner and Wachs and generalize results for permutations. We also introduce analogous statistics for signed labeled forests and show equidistribution results which generalize results for signed permutations.
A divisibility result on combinatorics of generalized braids

For every finite Coxeter group $Γ$, each positive braids in the corresponding braid group admits a unique decomposition as a finite sequence of elements of $Γ$, the so-called Garside-normal form.The study of the associated adjacency matrix $Adj(Γ)$ allows to count the number of Garside-normal form of a given length.In this paper we prove that the characteristic polynomial of $Adj(B_n)$ divides the one of $Adj(B_{n+1})$. The key point is the use of a Hopf algebra based on signed permutations. A similar result was already known for the type $A$. We observe that this does not hold for type $D$. The other Coxeter types ($I$, $E$, $F$ and $H$) are also studied.
Character formulas and descents for the hyperoctahedral group

A general setting to study a certain type of formulas, expressing characters of the symmetric group $\mathfrak{S}_n$ explicitly in terms of descent sets of combinatorial objects, has been developed by two of the authors. This theory is further investigated in this paper and extended to the hyperoctahedral group $B_n$. Key ingredients are a new formula for the irreducible characters of $B_n$, the signed quasisymmetric functions introduced by Poirier, and a new family of matrices of Walsh--Hadamard type. Applications include formulas for natural $B_n$-actions on coinvariant and exterior algebras and on the top homology of a certain poset in terms of the combinatorics of various classes of signed permutations, as well as a $B_n$-analogue of an equidistribution theorem of Désarménien and Wachs.
FI_W-modules and constraints on classical Weyl group characters

In this paper we study the characters of sequences of representations of any of the three families of classical Weyl groups W_n: the symmetric groups, the signed permutation groups (hyperoctahedral groups), or the even-signed permutation groups. Our results extend work of Church, Ellenberg, Farb, and Nagpal on the symmetric groups. We use the concept of an FI_W-module, an algebraic object that encodes the data of a sequence of W_n-representations with maps between them, defined in the author's recent work ArXiv:1309.3817.
We show that if a sequence {V_n} of W_n-representations has the structure of a finitely generated FI_W-module, then there are substantial constraints on the growth of the sequence and the structure of the characters: for n large, the dimension of V_n is equal to a polynomial in n, and the characters of V_n are given by a character polynomial in signed-cycle-counting class functions, independent of n. We determine bounds the degrees of these polynomials.
We continue to develop the theory of FI_W-modules, and we apply this theory to obtain new results about a number of sequences associated to the classical Weyl groups: the cohomology of complements of classical Coxeter hyperplane arrangements, and the cohomology of the pure string motion groups (the groups of symmetric automorphisms of the free group).
On alternating signed permutations with the maximal number of fixed points
A conjecture by R. Stanley on a class of alternating permutations, which is proved by R. Chapman and L. Williams states that alternating permutations with the maximal number of fixed points is equidistributed with derangements. We extend this (type $A$) result to type $B$: We prove that various classes of alternating signed permutations with the maximal number of fixed points is equidistributed with certain types of derangements (of type $B$), respectively.
A simple framework on sorting permutations
In this paper we present a simple framework to study various distance problems of permutations, including the transposition and block-interchange distance of permutations as well as the reversal distance of signed permutations. These problems are very important in the study of the evolution of genomes. We give a general formulation for lower bounds of the transposition and block-interchange distance from which the existing lower bounds obtained by Bafna and Pevzner, and Christie can be easily derived. As to the reversal distance of signed permutations, we translate it into a block-interchange distance problem of permutations so that we obtain a new lower bound. Furthermore, studying distance problems via our framework motivates several interesting combinatorial problems related to product of permutations, some of which are studied in this paper as well.
Successful Pressing Sequences for a Bicolored Graph and Binary Matrices

We apply matrix theory over $\mathbb{F}_2$ to understand the nature of so-called "successful pressing sequences" of black-and-white vertex-colored graphs. These sequences arise in computational phylogenetics, where, by a celebrated result of Hannenhalli and Pevzner, the space of sortings-by-reversal of a signed permutation can be described by pressing sequences. In particular, we offer several alternative linear-algebraic and graph-theoretic characterizations of successful pressing sequences, describe the relation between such sequences, and provide bounds on the number of them. We also offer several open problems that arose as a result of the present work.
Plane permutations and applications to a result of Zagier-Stanley and distances of permutations

In this paper, we introduce plane permutations, i.e. pairs $\mathfrak{p}=(s,π)$ where $s$ is an $n$-cycle and $π$ is an arbitrary permutation, represented as a two-row array. Accordingly a plane permutation gives rise to three distinct permutations: the permutation induced by the upper horizontal ($s$), the vertical $π$) and the diagonal ($D_{\mathfrak{p}}$) of the array. The latter can also be viewed as the three permutations of a hypermap. In particular, a map corresponds to a plane permutation, in which the diagonal is a fixed point-free involution. We study the transposition action on plane permutations obtained by permuting their diagonal-blocks. We establish basic properties of plane permutations and study transpositions and exceedances and derive various enumerative results. In particular, we prove a recurrence for the number of plane permutations having a fixed diagonal and $k$ cycles in the vertical, generalizing Chapuy's recursion for maps filtered by the genus. As applications of this framework, we present a combinatorial proof of a result of Zagier and Stanley, on the number of $n$-cycles $ω$, for which the product $ω(1~2~\cdots ~n)$ has exactly $k$ cycles. Furthermore, we integrate studies on the transposition and block-interchange distance of permutations as well as the reversal distance of signed permutations. Plane permutations allow us to generalize and recover various lower bounds for transposition and block-interchange distances and to connect reversals with block-interchanges.
Permutation statistics and weak {B}ruhat order in permutation tableaux of type $B$

Many important statistics of signed permutations are realized in the corresponding permutation tableaux or bare tableaux of type $B$: Alignments, crossings and inversions of signed permutations are realized in the corresponding permutation tableaux of type $B$, and the cycles of signed permutations are understood in the corresponding bare tableaux of type $B$. This leads us to relate the number of alignments and crossings with other statistics of signed permutations and also to characterize the covering relation in weak Bruhat order on Coxeter system of type $B$ in terms of permutation tableaux of type $B$.
On plane permutations
In this paper we generalize permutations to plane permutations. We employ this framework to derive a combinatorial proof of a result of Zagier and Stanley, that enumerates the number of $n$-cycles $ω$, for which $ω(12\cdots n)$ has exactly $k$ cycles. This quantity is $0$, if $n-k$ is odd and $\frac{2C(n+1,k)}{n(n+1)}$, otherwise, where $C(n,k)$ is the unsigned Stirling number of the first kind. The proof is facilitated by a natural transposition action on plane permutations which gives rise to various recurrences. Furthermore we study several distance problems of permutations. It turns out that plane permutations allow to study transposition and block-interchange distance of permutations as well as the reversal distance of signed permutations. Novel connections between these different distance problems are established via plane permutations.
Cambrian Hopf Algebras

Cambrian trees are oriented and labeled trees which fulfill local conditions around each node generalizing the conditions for classical binary search trees. Based on the bijective correspondence between signed permutations and leveled Cambrian trees, we define the Cambrian Hopf algebra generalizing J.-L. Loday and M. Ronco's algebra on binary trees. We describe combinatorially the products and coproducts of both the Cambrian algebra and its dual in terms of operations on Cambrian trees. We also define multiplicative bases of the Cambrian algebra and study structural and combinatorial properties of their indecomposable elements. Finally, we extend to the Cambrian setting different algebras connected to binary trees, in particular S. Law and N. Reading's Baxter Hopf algebra on quadrangulations and S. Giraudo's equivalent Hopf algebra on twin binary trees, and F. Chapoton's Hopf algebra on all faces of the associahedron.
A topological framework for signed permutations

In this paper we present a topological framework for studying signed permutations and their reversal distance. As a result we can give an alternative approach and interpretation of the Hannenhalli-Pevzner formula for the reversal distance of signed permutations. Our approach utlizes the Poincaré dual, upon which reversals act in a particular way and obsoletes the notion of "padding" of the signed permutations. To this end we construct a bijection between signed permutations and an equivalence class of particular fatgraphs, called $π$-maps, and analyze the action of reversals on the latter. We show that reversals act via either slicing, gluing or half-flipping of external vertices, which implies that any reversal changes the topological genus by at most one. Finally we revisit the Hannenhalli-Pevzner formula employing orientable and non-orientable, irreducible, $π$-maps.
Proof of Stasinski and Voll's Hyperoctahedral Group Conjecture
In a recent paper, Stasinski and Voll introduced a length-like statistic on hyperoctahedral groups and conjectured a product formula for this statistic's signed distribution over arbitrary quotients. Stasinski and Voll proved this conjecture for a few special types of quotients. We prove this conjecture in full, showing it holds for all quotients. In the case of signed permutations with at most one descent, this formula gives the Poincare polynomials for the varieties of symmetric matrices of a fixed rank.
A poset view of the major index

We introduce the Major MacMahon map and show how this map interacts with the pyramid and bipyramid operators. When the Major MacMahon map is applied to the ab-index of a simplicial poset, it yields the q-analogue of n! times the h-polynomial of the poset. Applying the map to the Boolean algebra gives the distribution of the major index on the symmetric group, a seminal result due to MacMahon. Similarly, when applied to the cross-polytope we obtain the distribution of one of the major indexes on signed permutations due to Reiner.
Shifted dual equivalence and Schur P-positivity

By considering type B analogs of permutations and tableaux, we extend abstract dual equivalence to type B in two directions. In one direction, we define involutions on signed permutations and shifted tableaux that give a weak dual equivalence, thereby giving another proof of the Schur positivity of Schur Q- and P-functions. In another direction, we define an abstract shifted dual equivalence parallel to dual equivalence and prove that it can be used to establish Schur P-positivity of a function expressed as a sum of shifted fundamental quasisymmetric functions.
